Starting with the line:
Yup, I know the biggest time - aka station - should have the fastest speed because mass has no meaning in space but the engine power is the decisive factor.

Actually the ship with the greatest thrust-to-weight ratio will have the fastest acceleration. Speed is just a matter of time.

So to sum it up:

Can't add more enhancements without breaking balance.

Can't change enhancements without breaking balance.

Can't freely mod ships without breaking balance.

And yet there is no balance, because the best ships are the biggest with the best enhancements there are currently without any negatives.

Someone explain to me how that is balance. Seems to me its already broken.
