I use just about every key in the game, and then some.
My gamepad (Xbox style) has the following button mappings:
Joy Button 1 = 4 (Missiles/Torps)
Joy Button 2 = 3 (Primary Cannons/Beams)
Joy Button 3 = Space
Joy Button 4 = 5 (Special 2/Drone/Core/Heavy Launcher/Bombs/Fighters - Cloak/Flux/Build/Supply all that stuff)
Joy Button 5 = 8 (Jump Drive) - There IS a reason for this, although I can't tell you 
Joy Button 6 = L-SHIFT
Joy Button 7 = E (Nearest Enemy)
Joy Button 8 = F (Nearest Friendly, although seems to be buggy)
Joy Button 9 = F2 (Toggle Nav Screen)
Joy Button 10 = SCROLL (Voice Chat)
POV UP = Up Arrow(Accelerate)
POV DOWN = Down Arrow(Decelerate)
POV LEFT = Left Arrow
POV RIGHT = Right Arrow
The two analogue sticks are used for mouse control.
This configuration works for MOST ships, but not all, and precision of mouse control on the Analogue sticks is lacking, but it's playable and fun.

The R & E keys are so close to each other that I ion my teammates half the time because of that, not because I'm too slingy with 'em

When was the last time you played flipper, if its a long time ago i would agree that you need F1.

p.s.
When i'm playing ICC i usualy grab a joystick and a little program to bind the joystick-directions to num-pad 4 8 6 and 2 (shield rotation).

ok, sorry for rezing a week old thread but,
Nostromo n52 ftw
can map any keys I want, and even a few secret moves I won't disclose. get the hang of it, and it's all flying with the left hand, mousing with the right, and designated weapons firing at the touch of a single button. Torp deting never could be easier.
Just another perspective.

im not bothered who i hit with my core weapon as long as i do damage to the enemy or kill them

How you normaly fly and enter the game is called "Tactical
Pressing the following function keys wil open sub-menu's or other overviews
F1 Help
F2 Navigation map
F3 Planetary build screen
F4 Communications log
F5 Player Statistics (prestige, stats, badges)
F6 Missions

She might be right... the F keys were remapped in either the 1.479 or 1.480 patch... or maybe the 1.481... but she may be right in any event... just don't tell her!

jup i recall the where where remapped i tought it was 1.479 but dunno so long ago.
But... ... that means she hasn't played since like 2003. (
