The mission system is currently disabled to to issue of abuse in the past. We are looking at ways to re-introduce it at some point in the future, but until then the only way to gain Missions completed will be via special events.
As for credits, you can either mine and sell the minerals to the starport on a planet, or you can salvage debris from destroyed ships, and again, sell these to planetary starports.
