open your case up and check the fan on the graphics card. It can be known to seize up and not spin, or spin very slowly. There cheap fans to buy though, if it is. Probably 10 bucks, not worth getting another video card over it.
But sounds like a Video Card issue none the less, but doesnt seem software, only hardware. If you can run it I'm guessing the fan isnt cooling it down when the game is making the graphics card core hot.

Newest version of DirectX?
Something screwy with your monitor?
I'm no expert, for certain... but aren't Saphire Atlantis cards supposed to be kind of, well... crappy?

Doubt its a monitor issue if hes running the game for at least 20 minutes.

Can you possibly post a screenshot (alt-t) of the problem (using imageshack.com if you don't have a hosting site). It sound like a lesser version of the issue my 9800 pro has had since I first got it, random graphics glitches after about 5 min. of play for me...I fixed it by setting anti-aliasing and anistropiuc to 2x...

Dont look for fans and what not and fiddle with them, thats a really easy way to break your computer unless you know waht your looking for.
Just look at the graphics card fan see if its spinning, if the fan is spinning its working. A 9000 Pro will not generate that much heat as its die is far from advanced, probably the cheapest card you can buy, and most manufacturers just put on a heatsink because it doesnt generate that much heat.
The first thing I would do is head over to http://www.ati.com and download the latest Radeon drivers. If the problem still accurs after that, I would suspect that its the card itself, and its far from advanced. Infact, I would guess even that a Geforce 2 Ultra would work better than it, just for the fact that it has a higher clock speed.
If you can afford it, buy a 9200 or 9600 pro, you can find them for about $40-100 (both).

Actually Omega drivers are far superior to ATI's drivers. ATI rushes them out and there tend to be, um, issues... Omega Drivers work great and are optimized.

The programmer makes drivers for NVIDIA and ATI chipsets. I use his drivers for all of my ATI cards...

Yeh, I use them too, but sometimes Omega tends to mess them up a little, sometimes on heavy D3D games, I get the "time warp" effect where the game slows down and speeds up, with no change to the FPS.
