How can Rufus command an agincourt which needs Vice Admiral to command it. But Rufus is a Rear admiral so how can he command an agincourt?!

He probably got demoted for all the times he's suicided into planets, enemy fleets, ejumped into things.....etc.

Mostly correct. I keep forgetting where the announcements for the NPC elites are, but I think it went something like this:
Rufus was demoted several ranks at once because of a devastating loss of most of the fleet under his command that wasn't fully his fault after some internal investigations. He was allowed to keep the Agincourt that he had as his flagship for the battle as some kind of twisted joke by the other Admiralty.
If it didn't go like that, it should, because it's cool (see: rule of cool)
