I wonder if i gain prestige and my 2 week trial stops would i be able to use the ships i gained in that period? Because if not then the paying members have the same problem...

After a players free time coupon expires, your rank will be reset to Midshipman in the database, and your stats will be kept, you will still be able to gain stats, you will just be forced to fly Midshipman only ships.
Paying customers get the [release] flag on their account, meaning that their rank is unlocked.
You can subscribe at a later date, and when you join a server, your rank will be re-calculated.

Well, then my following question is if i subscribe onbce will i after that expires still be able to use the ship or do i need to re-subscribe then?

every time your subscription ends, your rank will be midshipman and you will only be able to fly midshipman ships=)
